Is there any way to monitor my CPU temperatures while I do this? To make sure it doesnt burn out?
One has a P4 2.53GHz single core, the other a dual core AMD Athlon 64 3800+

Neither will burn out while folding. You'll be able to monitor your Athlon 64's temps with Coretemp (google it). THe P4's, you probably won't be able to if it's a Dell, HP or similar.
