I am planning a flight from Ottawa, Canada, to Perth Australia. I will stop in Galena, Alaska for refueling. Here are the details:
CYOW-PAGA: CYOW1 YOW J500 YYB J513 YSB NCA22 YSF NCA23 ALSAB NCA19 GAL
Aircraft: Boeing 747-400, Cayman Airways.
Estimated Departure: 1200Z, 0700EST.
Estimated Trip Length: 2850NM.
Estimated Cruise Altitude: FL400.
Estimated Duration: 5 hours, 55 minutes.
Fuel on Board: 136,000 pounds, 6 hours, 43 minutes.
ETA: 1755Z, 1255EST.
PAGA-YPPH: GAL J512 ENM G583 MARCC R338 NATES R220 NANAC OTR10 KAGIS A590 MJE A339 CIN W257 NWN Q67 PH H18 PIY STAR
Aircraft: Boeing 747-400, Cayman Airways.
Estimated Departure: 1820Z, 1330EST.
Estimated Trip Length: 7160NM.
Estimated Cruise Altitude: FL340, step to FL360.
Estimated Duration: 14 hours, 45 minutes.
Fuel on Board: 338,00 lb., 15 hours 54 minutes.
ETA: 0909Z, 0409EST. 4 in the morning for me!
What I will do to eat up time:
1. FSW
2. Television
3. X360 w/ Forza 3
4. Drink and eat. No sleep.
5. Talk to FlyCay buddies on TS.
Questions:
1. Will filing one route on VATSIM work? I.E. CYOW-YPPH, with just a refueling stop?
2. Can I refuel the PMDG744 with the engines still on at the gate?
2a. If I can, can I fill out the FMC with the entire route (CYOW-YPPH) and just stop at PAGA on the way? There will be no STARs anyways, I can fly it manually. Would it continue off properly?
Comments, questions, all appreciated. Anything wrong? Tell me.

1. I'll try the (PAGA D/0+25) after the GAL waypoint.
2. Yeah, I phrased it wrong. I meant can I have the PMDG running, FSX running, and still refuel? Does the PMDG allow that?
I'll wait for Batman's response, likely to be filled with good info.

Your first leg should be filed as Ottawa ---> Galena, and the 2nd should be Galena ---> Perth. You can put the Ottawa --- > Galena route in RTE 1, and program the Galena ---> Perth route in RTE 2. When you refuel at Galena, just activate RTE 2.
2) In reality, no. Start the APU shortly after landing and turn off the engines when you arrive at the gate.
2a) See response #1
*EDIT*
Although PHNL (Honolulu) would serve as a better refueling alternate than Galena would.

I know about the APU on at the gate, but will the PMDG Load Manager work with FSX still running?
Honolulu is nowhere near the route.

You sure you want to wake up that early? 7AM eastern is the departure, so I'm going to be at the gate at 6:30.

I'll get gate 10.
Batman, you can get 14.
Simaviator, if you make it, you can get gate 16.
By the way, I believe if you land somewhere on the route, vataware will continue counting the flight, even with a stop in PAGA.

Galena forecast: At noon, it will be approximately -27*C, -16*F. The skies should be completely chilly, and once again, excellent flying conditions will avail. Calm winds, west at 3MPH.
Our arrival into YPPH, Perth, will be around 1700 Western Standard Time, on Saturday. The conditions are supposed to be absolutely beautiful. A warm summer sun, a delightful 33*C, winds expected from the South-East at around 12MPH. Our passengers will enjoy it. I will too. Hope to visit the beach!
