how do i manually set it up to run xplane

You don't.  Just install X Plane and it'll run.

i did and it ran fine earlier but now when i tried it it crashed and said it had a hard time setting it up

ok, I know what you're talking about now.  Check to make sure you don't have other graphics intensive programs running.  If not, check your x plane root folder and find a Log.txt file.  Send an email to Austin (his email should be on x-plane.com) with the Log.txt attached and someone will get back to you within 24 to 48 hours.
Before you do that, this just came to mind, go into your x-plane9/Output/Preferences folder and delete every single file in there.  Actually, move them somewhere away from the x plane folder, then try restarting x plane.  You will have to calibrate your joystick and assign key commands again but x plane sometimes gets a small corrupted file somewhere.  Doesn't happen often, maybe once every few months.  If this doesn't fix the problem, move the files back to the preferences folder.
Also, make sure you run the updater.  Current version is 9.67.  Check your version in the bottom left corner when the sim is loading.
