this is particularly strange. I'm running the console version of folding on both my P4 system and my opteron system.

Each one has to do 500,000 steps

in the past hour my P4 has managed to do 37,500 steps
in the past hour my Opteron has managed only 12,500 steps :D

Is it just me or is something wrong there.

It could be hundreds of things, but don't forget the Opteron's clock speed is lower, and the parts that make up the other features that make the processor "equivlent" may not be used in this particular program.

At our computers at school (P4 3.2 GHz) I managed to get it down to 60 seconds per frame with the entire program running from a USB flash drive.

granted the Opteron has a clock speed defecit of 700mhz to the P4 but would that count to a 6minute gap in performance per 2,500 frame?

It also will depend on your ram, HDD fragmentation, any other programs you have installed, etc...
